Windows 7 and Vista OS duplicate files deletion ?

I have just run duplicate file finder on new windows 7 OS 64 bit computer. I used windows easy transfer from a vista 32bit OS and it seems a large number of files are duplicated between the 2 OS systems. I have deleted these duplicates was I right to do so? or will some programs etc not work correctly

try to run system restore, you have deleted system and program related files which is not advisable. Please be careful not to repeat it.
